Here is a little blog post by Roger Ebert documenting a letter sent to him by Walter Murch about 3D cinema.
Personally I disagree as I am a supporter of 3D, I think as technology increases things like the darkness and the quality will be improved. As for the perceptual thing I think with time it is something we will adapt to and become more comfortable with as we do it more in our homes and at the cinemas.
